[Dock-fans] How cut subsection of protein for spheres

Hello,everyone
 
Once I do the sphere more than 99999, it is not succeed. The tutorials suggest:"For a large target, we recommend selecting a subsection of the protein via a visualization program and using that to generate the molecular surface and the spheres. " 
 
How do I get subsection of the protein? Could  the chimera deal with it? How did it do?
